W wynikach molekularnejanalizy filogenetycznejRegiera i innych z 2010 roku podkowiastogłowe utworzyły z łopatonogami klad Xenocarida, który z kolei zajął siostrzaną pozycję względem sześcionogów. Klad obejmujący Xenocarida i sześcionogi autorzy nazwali Miracrustacea.
Klad taki nie został rozpoznany w wynikach: Oakleya i innych z 2013, Rota-Stabelliego i innych z 2013, Schwentnera i innych z 2017, Schwentnera i innych z 2018 ani Lozano-Fernandeza i innych z 2019. W nowszych analizach najczęstszą alternatywą jest klad Allotriocarida, obejmujący podkowiastogłowe, skrzelonogi, łopatonogi i sześcionogi (te dwie ostatnie grupy zwykle tworzą klad Labiocarida).
